I usually right-click on the shortcut and choose Properties. Then add
-clean to the end of the command line. Just remember to remove it after you
start Eclipse as you probably do not want to do it every time. It would not
hurt anything, but it slows the startup process.

There should also be an eclipse.ini file in the same folder as the
eclipse.exe. I believe you can just edit the file and add -clean. Just do
it on a new line and remove it after.
