I finally found out what lead to that behaviour.

When I move and rename a (versioned) directory without a commit
inbetween, the directory appears unversioned afterwards but its content
stays versioned.

This effectively ruins the working copy - I found no other way to repair
it than re-checking out the project )-:

This is with Subclipse 1.1.6 - I can't upgrade to later versions because
of the workspace format change introduced in 1.1.7 and later.
