Maybe manually move the feature and plugins for Subclipse to another
folder you are using for feature. Then start Eclipse with -clean?

Do you know how to create a links folder and a .link file to install
features in an external folder? That is what I often do for non-Eclipse
plugins.

If nothing else, what I'd do is disconnect all projects and close all
Subclipse views and perspectives. Then remove the Subclipse features and
plugins and restart. Then you should be able to go through a new install
and if necessary select a new install location.
