There is an easy workaround. Just create your connection before you
import the projects you checked out via the command line.
I tried to fix the import process to create the connection based on the
root URL but I think it started to get messy and I set it aside.

We definitely do not explicitly do anything like that. I'd only bug them
if it manifests as a problem you can see. Ideally, you could make it
happen without Subclipse involved too.

A lot of people use this option frequently, myself included. So hopefully
either it will manifest itself to someone that has an idea as to what the
cause might be, or you will be getting it less frequently.
