If it is ignored, what are you expecting replace with to do? We would be
executing some process like revert or update when you run Replace with.
Which version of Subclipse and which Replace with option are you using? I
think Replace with is broken in the 1.1.x versions.

If someone adds a META-INF folder in your repos, and you have an
unversioned copy locally, Subversion will not update it. It reports it as
an obstruction and bails out. You have to remove it, and then do the
update.

I am not 100% sure what you are saying took place, so I cannot answer
that. Hopefully, the previous answers shed some light for you.

I am not a CVS user, but I normally would do Team -> Update.
