That setup is so common and the error is in such an often used place,
let's try some basic troubleshooting first.

1) Find the folders where Subclipse is installed. And delete everything
from the feature and plugins folders except for the latest version. You
might as well get the disk space back anyway, and I have seen odd problems
where old versions of plugins are partially loaded. After doing this
restart Eclipse with the -clean option. Then just see if the problem
comes back.

2) If the problem comes back, try creating a brand new workspace and
re-checkout some of your projects. Enough to test. See if the problem
comes back.

Let me know if either of these seems to resolve the problem.
