It works fine for me, but it seems like there must be more to it, as I do
not get any message about read-only resources. I also distilled your
recipe to "Delete" a Java package that has a class in it. As that seems
like the only relevant bit. The rest is just the mechanics needed to get
a versioned Java project.

You do not mention it but did you take the option when creating the
project to keep the source and classes in different folders? That can
sometimes be relevant to problems.
