If he performs it like that he's going to loose his work directory upon updating !

You need to get it out of subversion first. In the repository view,
delete the work dir. Now do an team update in the package explorer (or
similar). Now you should be able to svn ignore the work dir.

NOTE this is just off the top of my head, but I hope you get the gist.
