In CVS, you can have an existing project (same name in both the repos
and the workspace). To "link" them, select "Share project". Then, the
CVS plugin will create the necessary information in your local project
to be able to open the synchronize perspective plus find all matching
files and mark them as OK.

Everything else can then be fixed in the Synchronize Perspective.
