There is a known problem in JavaHL where it does not convert the line
endings in the base revision. This is fixed in Subversion 1.3. It is
hard to tell if that is your problem or not.

Try opening preferences and go to Workbench -> Compare and then Check the
"Ignore whitespace" option. Then try the compare again.

Also, try switching to JavaSVN as your adapter as it does not have this
problem.
