There seems to be an issue either in Eclipse or Subclipse where it seems to
be forgotten as a java project. You can see when this happens because the
package structure begins showing as folders rather than packages.
i.e.
Normally in the Package Explorer you can see:
MyProject
        com.mycompany.mybranch.package1
      com.mycompany.mybranch.package2

But when it starts to go funny you'll see
MyProject
        com
                mycompany
                        mybranch
                                package1
etc...

Subclipse also stops updating the file status (svn status) too, etc.

This is something I see from time to time, but not very frequently. The
easiest solution is to close the project and re-open it, which reminds
eclipse what sort of a project it is.

I have similar problems that some subclispe features don't work properly.
After rebooting and restarting Eclipse, they work again ... :-(
