Offtopic eclipse upgrade question

After doing the 3.0.0 to 3.0.1 upgrade from within eclipse I see that
I still have a lot of 3.0.0 files hanging around. I cannot delete
them from within the management interface. Is it because they don't
support it or that the files are still used somewhere?

Can I just remove the files manually?

Sorry for asking this here, but accessing eclipse help is a pain in the void.
