I did figure out a workaround shortly after posting. After creating the
new project in the wizard, there is a dialog that comes up asking if you
want to switch perspectives. While this dialog is up, you can delete all
of the files that the wizard placed in the project folder. Then, you can
answer the dialog and Subclipse does not run into any problems.
