It sounds like you're proposing something like this:

   a) There be a client-side config option for "do not store passwords
      by default"

   b) There be another option for "prompt me per-repository and ask if
      I want to store the password"

   c) There be yet a third option for "always store without prompting"
      (the current default behavior)

   d) That (2) would be the default for the CLI.

If so, +1 on that proposal.
