I don't see the problem, maybe I'm missing something?

   - Existing caches and search indexes will send searchers to the old
     project_links.html, which simply tells the user to go to the new
     links.html. No problem.

   - Over time, indexes will get updated to point directly to the new
     page. Again, no problem.

What's the scenario you're worried about?

The existing page's name was unintuitive to remember, and longer to
type. The "project_" prefix carried no information, and was thus
distracting because implying meaning where there is none causes people
to waste their time looking for patterns that aren't there.
