May I suggest to everyone doing things like this to have a look at
fsvs.tigris.org, esp. the current trunk-versions (use svn to checkout).

I use this to version my notebook across runs of "apt-get dist-upgrade" -
150000 files, ~5GB, and it runs fine.

Please note that the last 1.0.4 has had some bugs which are fixed in current
trunk, and that 1.0.5 is only a few days away.
