I thought that our solution to the source file line endings dealt with stuff
like that. i.e. that we could tag the files as "these need to use \r\n
format" rather than tagging them as binary.

The files aren't really binary. They just have a requirement on their line
endings. We probably shouldn't tag them as binary...
