You can only have one copy of apache running. I fail to see how having
two copies installed could cause this unless you were mistakenly
stopping one and starting the other, and then vice versa. Even then it
seems unlikely your repository would get wedged for purely that reason.

A better moral to your story would be "Be careful when upgrading Apache"
or "Use a proper package management tool".
