Try a sparse checkout.
In the Checkout dialog, click the Choose items.. button and select the folders/files that you want to check out.

Our repository has files in it off the form "directory/filename:1"

These are created using CAD tools on a linux environment and we can't modify the filenames. When we do an svn update off a directory that contains these files in Tortoise shell it fails with "node not found" and fails to update everything not just the badly named files

How can we overcome this issue, we don't actually need the directory containing these files to be checked out on the Windows environments, perhaps there is a setting that we can use to tell tortoise shell to ignore all directories called "physical_data" that contain these files during the update.
