Change in Folder Hierarchy

When initially setting up my repository, I mistakenly v=created repositories in two folders of equal rank. I now want to combine those into a new repository in a higher, parent-level folder. When I try to create a repository there, that is not possible because the folder is not empty.

Solution appears to be to create a new, empty folder and move the others there. When doing so, can i retain the “added" status of folders/files, without the trouble of removing, then re-adding them?
