You could use a working copy as document root. Be sure to disallow
access to the .svn folder. Or maybe a hook-script?

Yes, it does: Some mail clients support threading display of messages by
looking at the "In-Reply-To: " header. Look at the view settings in
Thunderbird, should be something like "View" -> "Sort By" -> "Group By
Topic".
