Not sure what would control the generation of the unified diff file. But for the TortoiseMerge display, if I felt like I was being lied to about differences in the file, I would first check the "Settings" dialog from the "View" menu. To confirm whether TortoiseMerge is configured to intentionally ignore whitespace, case changes, and/or line endings.
