TSVN upgrade produced random bogus "modified" overlays

Hi!
 
On a Win XP sp3 Intel P5 (Dell Dimension E510) computer where TSVN has
been in use for several years, I just upgraded from 1.6.08 to 1.6.12. I ran
the msi, rebooted, ran it again with "Repair" and rebooted again.
 
Now, many files (apparently at random) show "modified" overlays (red
exclamation points) although the only thing I "modified" is the version of TSVN
- not the files themselves.
 
I ran "cleanup" but it did not change anything.
 
What does this mean, and what should I do now to avoid messing it up
further?
