OK, trying to work backwards from the error message and your rather
scant description, I'm guessing this is what you did.

1. Copied custom into a working copy
2. Open commit dialog for the parent directory
3. Check one of the items inside custom, but not custom itself.
4. Click OK.

If you want to ignore custom then you have to ignore its contents as well.

To ignore custom, right click on it and SVN->Add to ignore list.
