I'm also using this tool and solved it by removing the
IconOverlayHardLink Key under HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft
\Windows\CurrentVersion\explorer\ShellIconOverlayIdentifiers.

This removes the red arrow on the hardlinks and let TSVN work
correctly.
