System DLLs, no. Other applications? No one can say for certain,
because there's no way to test every possible application combination.

An icon is nothing but an image, you don't access anything "through"
an icon. It usually represents a link to an application, which is what
your concern should be (Citrix in this case). I'm not even sure what
you're trying to ask here; TortoiseSVN integrates into Windows
Explorer, it's not a standalone application. So you would access it on
the server the same way you browse files.

You ought to have a test environment where you can install & check
everything out for yourself, rather than asking for help here and then
hoping all our answers apply to your environment as expected.
