I've also had this issue with all builds after 1.6.1 but I've fixed it
for me.

For me this was caused by a Windows Explorer Extension (
http://schinagl.priv.at/nt/hardlinkshellext/hardlinkshellext.html ).
I've deteted the entry

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\explorer
\ShellIconOverlayIdentifiers\IconOverlayHardLink

which is created by this extension and this fixes my overlay issues.
