how to enable pre-commit when checkin all the directories

I have developed a perl script that is invoked by the pre-commit hook to check whether the code that is committed is free of checkstyle errors,adheres to the coding standards of different MIME/Extensions.
 
 
The hook works fine when we are commiting files but when we commit a directory with the error output the path is not a file
 
Please help me on this
