Thanks a lot for your quick response!
I noticed that TSVN even asks for the certificate when synchronizing a windows-dir with a svn-repo for the first time.
I just right-klicked on the windows-dir, chose svn checkout, entered the SVN-url and was asked for the certificate. I pointed to it, entered my password and was ready to go!

You can specify the certificates in the file "servers" which you can open in the setting menu in the TorotoiseSVN.
