This has fixed itself, I'm not sure why.

When I started Visual Studio on the projects in the working copies,
the icons came back. I modified a file and saved it, and that
seems to be the trigger to make the icons change.

I think Robert's suggestion of killing the TVSNCache process
may have worked too, thanks for your help.
