Most applications are not aware of Subversion, and may
create/delete/manage/mangle directories however they need or want to,
including deleting subdirectories and/or files that they think
shouldn't be there in the first place.

You aren't trying to make these applications work "under SVN" any more
than one makes notepad.exe work "under SVN."

Making your Firefox/Thunderbird profile or even a part of it a working
copy, is probably not a good idea to begin with.
