To delete all URLs and start from the beginning go to
Settings -> Saved Data and click on "Clear" next to URL history.

Since you probably don't want to delete all URLs you can delete the keys
manually from the registry. They are located below
HKCU\Software\TortoiseSVN\History\repoURLS

Because this is rather cumbersome there will be a new feature in TortoiseSVN
1.5.0:

- NEW: Single items can be permanently removed from dropped down combo
       boxes by pressing Shift-Delete.

You will need a nightly build from trunk if you want to try this feature:
