I have sometimes the same (or similiar) problem and check mods doesn't show anything. For me its mostly on files though. I solve it by deleting the file and updating (which restores it).

Use the "Check for modifications" dialog to see the reason why it is marked with
an exclamation mark. Also "Diff" can show you the changes you made to files.
