Strange, I don't see that happening on my machine. It starts as fast as
with display set to 100% or 125%.

Can you try removing the registry keys under HKCU\Software\TortoiseMerge
once you've changed the DPI settings?
Not sure if that has an effect, but since I can't reproduce it here we
might as well try...
