how to remove directory that has been used by tortoise without affecting the repository

Good morning... I have checked-out many directories in my pc, because previous ones have the message that I have to clean-up, but after clean-up I got the message something is locked, Checkout should be done according to Tortoise so the the message cycle, so I don't have other option than to check-out to another new folder. Now many folders/directories exist in my hardisk and these occupies so much space, I want to remove my previous directories to free up my disk space. Please help me.
