The dots look good. It's not immediately obvious what dots mean, but
people will get used to them, and a tooltip will help newbies.

How about a small arrow inside a folder, or a folder inside a folder,
or an arrow inside an arrow for "nested". I agree with Hans-emil that
we should not use colour alone because people with vision problems
cannot tell the difference.
