If you delete a file it just disappears and that files parent folder gets
marked as modified. So no there is really no reason to keep a deleted
overlay.

Instead of us deciding what overlays to keep and what to get rid of why not
make them user-configurable?

As long as wee keep under the windows limit of 7(?) people who don’t have
crappy software that thieves' overlays can use them all or pick and choose
what ones are useful for them.
