You could have found the answer yourself, since you already found the FAQ.
Go to http://tortoisesvn.berlios.de/faq and type "added overlay" into the
searchbox. Read the first two results.

Presumably that's your problem. If you can rule out the reasons described
there, come back to the developer list with a detailed description.

Sometimes I wonder if people actually search in the FAQ or just ask
questions...
