I can tell for sure that the Checkout dialog does not remember its
position. It pops up always on the same location on the secondary monitor.

Maybe it stores the location and decides on the next popup that the
coordinates are invalid, and relocates to a default position?

My monitor setup:

+------+ +-----+
| 1 | | 2 |
| | | |
+------+ +-----+

1 is the primary, 2 is the secondary. Both are 1280 x 1024.

However, something is special to this setup: The secondary monitor seems
to be the primary from the BIOS' point of view. When windows starts, the
  windows start screen is on monitor 2, but the logon window is on
monitor 1.

When you tell me where TSVN stores the window locatios I might look
there and tell you what is it storing there.
