I ran into this same issue on Kubuntu Intrepid with 1.6.3...
@blacksmith: Could you please post what you figured out to help the rest of us?
@markphip: Does this reflect a problem with the released packages?
In my searching, I found

In the contained discussion was a patched build, but it had additional resolution errors on my system.
Could you add additional information to http://subclipse.tigris.org/wiki/JavaHL#head-bb1dd50f9ec2f0d8c32246430c00e237d27a04fe, such as instructions for retrieving and building javahl from source?
