For me checking out a project with externals works properly.

Could you please update SVNKit plugin and try checking out again.
To update SVNKit enable its update site:
Help | Software Updates -> Available Software -> Manage Sites...
SVNKit update site is http://eclipse.svnkit.com/1.2.x
Unfortunately, this update site is disabled by default. Latest SVNKit
version is 1.2.0.4471.
