I hate saying this because obviously you are seeing what you are
seeing, but I do not see how Subclipse could possibly affect this. I
could see if you were trying to share a working copy and that was
failing, (that should not be a problem either but at least the tools
are kind of working together). Subclipse uses the same SVN libraries
and binaries as the command line and TortoiseSVN. We do not install
them into your System or PATH so we cannot install conflicting
versions.

All I can think of is that the repository itself is having
intermittent problems.
