This does not have anything to do with Subclipse. This is just a
confusing "feature" of the Eclipse Update Manager that when you go to
install any plug-ins or updates it chooses to use that opportunity to
inform you of any problems in your current configuration.

You could try starting your IDE from the command line with the -clean
option passed as an argument. Sometimes that can correct these
problems. If it lets you, you can also just ignore it.
