Maybe there is a good reason for indicating need for sync. Right-click
the folder and select Team->Commit just to see which list of directories
or files are suggested. Is there something you have deleted? This
happens to me sometimes, AFAIR if I have renamed a ressource twice
before commit.

Another reason could be that you have added or modified properties which
you also would not see in folder's content in navigator view.
