Would you mind filing an issue in the issue tracker?

I close projects fairly frequently too, and have never noticed this
problem. I will try to take a look at some of the "variables" you mentioned
such as linked resources when I get a chance, In my case, these would all
just be projects I checked out using Subclipse.
