I am seeing the same on Subclipse 1.1.x. Not sure if it is related to
the multiple output folders or not.

Also worth to say that I've checked out projects from the command line
and then imported them into Eclipse.

It also seems like when .svn folders are copied around, Synchronize view
can get really confused sometimes.
