Not subclipse. Its underlying adapter (i.e. SVNKit or JavaHL), but yes. Since you're using subclipse 1.1.9, the undelying adapter is using a 1.4 working copy, which has silently been converted the first time you accessed it. You now are unable to access this working copy with command line because I guess your command line tool is in 1.3.x version. Just update your command line to 1.4.x and it will work fine.
