This seems to happen if you try to reinstall a previously installed
version of Subclipse 1.1.x. I had uninstalled the previous version
using Help -> Software Updates - >Manage Configurations, and I had
deleted the plugins manually from the Eclipse plugins folder. I
wanted to reinstall and got the aforementioned error.

Turns out I had forgotten to delete the Subclipse feature from the
Eclipse features directory - I deleted it and the error went away.
But I guess I shouldn't have to delete the feature manually, right?
