Update:
I noticed that in the "Open Resource" dialog, I am now seeing files from
closed projects. So maybe Eclipse is a bit lost between open and closed
projects.

So I reopened all the closed projects, did a refresh on all of them
(just to make sure), closed them again. Now the "Open Resource" shows
only the resource for the opened projects. Maybe that will fix the
"Refreshing workspace" issue. Time will tell.
