Unversioned files will cause a project to show as modified. Have you
tried the following:

Right-click on project and Refresh. If Eclipse is out of date on some
files this can trigger a status cache refresh and decorator update.

Team -> Revert ... does it show anything?
Team -> Commit ... does it show anything?

Editing a file beneath the project and then reverting it should trigger a
decorator refresh.
